The story takes place in Nikko city, Tochigi Prefecture, where girls aim for the top of the world through ice hockey. Local junior high school student Manaka and her younger sister Ayaka, whom she forcibly invited, hit the gate of first-hand experience with ice hockey, held by the Nikko-based team Dream Monkeys. The two are joined by their childhood friends Kaoruko and Mami. As the girls practice, they become fascinated with ice hockey and eventually join the team.

But Baikinman is also after the cloak for its power that will allow him to rule Obake Town. Now it is up to Anpanman, Cream Panda, and Dororin to protect the town.

The alien invader Goa plots to conquer the Earth. But they will not agree to surrender to Goa, so hope comes in the form of Magma, an armored, golden giant with long hair and antennae. He and his human-sized wife Mol, both created by the wizard Earth are sent to defend our world against Goa. They befriend Atsushi and Mamoru, the latter has Magma emotionally touched, as he wanted to have a child with his wife Mol, so Earth creates a duplicate of Mamoru, named Gam Earth gives Mamoru a whistle, with which he can call Gam Mol and Magma in times of crisis. So when Goa unleashes his various daikaiju, chances are, Magma, Mol, and Gam will fly to the rescue.

FLCL is a kooky coming-of-age story with surprisingly deep undertones as the twelve-year-old Naota develops through the wild antics of Haruko and matures along the way into adulthood.
